I previously deregistered my vehicle and applied for a VEP, but I was unable to complete the document upload due to my schedule. It has now been about three months.
May I check if I can continue from where I left off, or will I need to restart the application process?

Yes, you can still continue your VEP application. Incomplete applications don’t expire after just 3 months.
Just log in to vep.jpj.gov.my, upload the required documents, and submit.
